My city intersects this diagonal line and I have overworld nether portals on either side. I will either need two disjoint nether hubs on either side of this tunnel or have a single nether hub underneath the government tunnel, if possible.

Approved! When making a helpme ask the staff to make a region that starts 1 block above the roof of the government tunnel and ends to the sky. You can then build above the tunnel and build a staircase that connects down to a wall that is close to the staircase. Let me know if there are any problems I am out of town today and may be back tomorrow
